Where do I buy and upgrade weapons?

Legovich’s smithy, in the red building in Ossex City Center, sells the upgraded version of your chosen weapon plus copies of the other two starters, the Battery Buster, and the Guardian Casket. The first upgrade costs 2,000 Bones; every other purchase settles at 2,500 Bones. Weapon upgrades can also be found at eight field locations across Tenebrous Isle.

Can I switch weapons mid-game?

Yes. You choose one of the three starters at the beginning, but you can buy copies of the other weapons (and the two unlockables) from Legovich’s Arms for 2,000 Bones apiece, so you’re never locked into a single weapon.
